In Texas If my wife and I are legally separated can I apply for a mortgage and not include her?

They are willing to allow me to apply without her, but they state I have to use FHA, even if my credit is good enough for the VA Loan.

You will not have to include your ex-wife's name while you take out a loan. I would suggest you to contact other lenders in your area and check out if you can get a VA loan. Thanks
