I was approved for a loan modification and then my lender denied me because I have a wheda loan. Does wheda give modifications to there loans? If so, where do I start?

As far as I know WHEDA offers loan modification to the borrowers who are facing financial crisis in order to pay off the loan. You should contact your lender and check out the reason for which your loan modification application was rejected.
