What is the best way to transfer my Mother's house into my b

The house is paid for and my father is deceased. She bought this house about two years ago and his name is not on the deed.
as the house is in your mother's name there should not be any problem in transferring house title in your name. she can use a quit claim deed or warranty deed for this purpose. as the house is clear of any lien of the 2 types of deeds, using a warranty deed would be much better as you will get a warranty from the seller (your mother) that the house is clear of any lien.
